The unaired pilot of Game Of Thrones had a lot of things different from what really happened in the aired one.
To begin with, there were different actors for Catelyn and Daenerys, along with the fact that the unaired pilot was shot in Scotland and Morocco instead of Northern Ireland, Malta and Croatia. Although, the unaired pilot was filmed in the fall of 2009, the aired pilot was only shot in 2011.
However, as opposed to the original unaired version the aired one emphasized more on the families - especially Stark Family ; their relationships with each other. Also the unaired pilot was unclear about the relationship between Jamie and Cersei, which too was improved. Read on to see what else was changed in the original script!

Instead of what is shown in the aired episode - "I won't let him take you" She urges Ned to go to King's Landing. "You must go to King's landing"
The original unaired version was to contain an old man whose face was not visible to be holding a parchment scroll and ties it to the leg of the raven which flies away from Castle Black, the Wall and away from the Westeros - which turns into a map. The major places are labelled like Winterfell. At the end the bird flies into the King's Landing through the open gates of the Red Keep and sits on the Iron Throne.
The unaired version was boring on this front, as it did not consist of some vital points such as Bran practicing archery with Robb and Jon as well as Sansa and Arya doing Needle work. As was in the book, it starts with Eddard Stark riding out to an execution. The deserter doesn't get to tell Ned that he saw the whitewalkers and Ned, instead of Bran says "our way is the old way".
Theon is much more aggressive and spiteful, it was him who suggested to kill the direwolf pups and not Ned Stark and goes to the extent of drawing his sword to one of the pups.
Tamzin Merchant was replaced as Daenerys by Emilia Clarke.
As opposed to waiting for 33 minutes into the show to go to Pentos, the unaired version jumps from the scene with the direwolf pups straight to Pentos where Daenerys is trying out her new gown.
So Cersei and Jamie don't get together in the episode. Also the audience doesn't seem to have any idea about them being related after watching the unaired episode.
The entire scene is practically the same except for the location. Then when Jamie enters, the exchange is this : Jamie : You told me once that you wanted to see the North. I don't want you to miss your choice. Tyrion : Who's going north? Jamie : The King, the queen. Me. You, if you can find your pants. Tyrion : Why? Jamie : Well, I'm used to it but the rest of the court might be frightened at the sight of your little wet dagger. Tyrion (annoyed) : Why are we going North? Jamie : The king has chosen his Hand. And nobody's going to be happy about it.
When Ned pays his respect to Lyanna, instead of two short scenes it is actually one very long scene in the un-aired version. Also, Robert is extremely expressive for his dislike of his wife.
Infact he also says "Niiiice wolf"
So Sansa does not come to Cersei and talk about making dresses. All that happens is that Jamie and Cersei both talk to Catelyn . Also Ned doesn't talk to Benjen about the possibility of white walkers coming back or of the ranger he executes. Another scene with Ned's confrontation and Jamie's mockery about the former's father's death by the mad king goes on for much longer than the aired episode!
Daenerys had a way more extravagant wedding in the unaired version! Also, he doesn't make love with Daenerys in this version till she says "yes".
The aired show doesn't really focus much on the white walkers. They come into focus only at the end of season 2. The unaired one starts out with Will looking at the frozen bodies - not half as decapitated as shown in the aired version with Ser Waymar Royce not having many lines except doubting all that Will spoke about these Whitewalkers.
